Will this cause problems in Google?

Well, I blew it. I created a script to create my sitemap, and I had a directory value wrong so googlebot ended up getting about 300 404's at my web site today.

Is this going to affect my rankings? i.e. 300 bad web pages at this site = penalize site?

I don't think so. It's just normal that you re-organize your content and old links are no more valid or GB can't find prior indexed sites anymore.

Probably not. Even when you ask to have a page removed from Google using the URL console, Google will retry the URL 15 times or so, before removing the page from the index.
