Omitted page are similar page to one that is already shown, so Google omit it. If you think it is the PDF file that google thought is similar to the one that has been omitted. Simply remove it from Google. The google remobe URL tool should remove a file in index easily and painlessly.

This sounds like a duplicate filter. Is there someone in the results with the same content but higher PR?

I agree. You could start rearranging text and stuff, but if you have substantially similar HTML and PDF documents, consider moving the PDFs into a /pdf subdirectory and having robots.txt not index them.
