Why do some sites suggest submitting your site without the www?

Why do some people suggest submitting your site without the www when submitting.

This is because some SE's see the www.mysite.com and mysite.com as different sites. However the engines that bring you traffic either will filter or penalize for this. This method was effective over a year ago, but now it is not.
