Meta Tags on Inbound Link Sites

Would SE's penalize me or drop link popularity for bad meta tags/spamming by a site linked to me ?

Also, is it a good idea to have a link at the bottom of every page in my site to the links page ?

A site linking to you that gets caught spamming by an SE should not affect your rankings.

As far as a link on every page to your links page, do you mean the page containing outbound links on your own site? In general, crosslinking your site pages will help the popularity of the linked pages and will make it easier for spiders to find their way around.
