my problem - im going to write lots of new pages etc but they are include files set inside a main index page that contains
3 includes ie
question is when the bots come and index my site will they then display my content as the main page or will it be displayed as i want it with my header include etc?

A search engine robot, just like a browser, can't know what is going on server-side. So if you have a url that includes 3 files, the search engine can only see the end-result, ie with the includes in place. The search engine doesn't know it is made out of more than 1 file.
