| Tracking subdomain with a 301

Hello,
Quick question about how to do tracking for a subdomain.
I purchased a new domain on an existing account with Bluehost. By default, it is also added as a subdomain for my main website.
So I bought www.mynewsite.com
but it also added it to mynewsite.myoldsite.com
I put a 301 on mynewsite.myoldsite.com to redirect to www.mynewsite.com.
I am a little worried about tracking visits. WMT and Analytics won't track visits to www.mynewsite.com but will for mynewsite.myoldsite.com.
Problem is I have the 301. Has anyone ever encountered this?
Also, advice on how to handle the robots.txt would be great appreciated.
