Everything was fine at first, but then I started adding google tracking codes with a CMS tool and it stopped working. After that I tried it manually, and it still didn't work. Could it have to do with nofollow tags on internal links to those pages?

No follow tags should have no impact on your analytics programs. Something more fundamental (and simple) is probably the problem.
