Non-WWW Referring Site Traffic

I am more than familiar with Google Analytics filtering and have a quick question I think I may be able to get answered here versus spending a day sifting through the internet.
Basically..the issue: "www.domain.com" is set up in Google analytics but "domain.com" is showing up in the referring sites section?
Whats the best way to treat this as direct traffic or is there another solution that I should be aware of?
Any and all thoughts are more than welcome.
