This Flash will fade through three screens each with their own message and with a link off to another page. Each screen's link goes to a different page and different part of the site. How would we word the alternate text in the accessibility window to cover this scenario?

There are several possibilities, one being a series of div elements containing HTML versions of the Flash "screens", which are hidden by the Flash content if the Flash plugin is installed, and presented as a simple HTML-plus-Javascript if the plugin is absent. If both Flash and JS are disabled, then your divs would appear stacked, and the user has access to all the content.
